Oops, What Do You Do?

I've had this same problem before and re-coated the whole lure. Turns out you could still see the bad spot even though it was covered in epoxy. It was a little low in that area after the second coat and was definitely noticeable. I would recommend doing a spot repair and after it cured sand it down until it was smooth with the surrounding area. Then I would re-coat the whole lure. And it wouldn't hurt to go over the whole bait with some 400 grit so the fresh coat has an extra little something to bite onto. Any scratches will disappear with the second coat of epoxy. That should give you a perfect finish. It all boils down to how much time and effort you want to put into it so the repair doesn't show.
